You can't beat Faneuil Hall for History and good eats. The Marketplace there should be bustling any time of the year. Also check out the Quincy Market. For cool cafes and bookstores, galleries, etc. visit Cambridge (Harvard) on the Charlestown side of the river. As far as Hotels, I have no idea. I went to school in Wellesley (Babson), so never had a need for hotel accomodations. I would try to find something near a Green Line or Red Line of the 'T'. And if your hotel is outside of Boston proper, you'll probably save a lot of money. Again, the 'T' is crucial, unless you're willing to fork over for a cab, since parking is at a premium, and Boston is notoriously congested and hard to navigate. I went to some killer Italian bakery and then straight out to the Cape and Martha's Vineyard which I think are incredibly peaceful. Great art shows in P-town.
